The Spanish midfielder scored the winner against Watford from a direct free-kick just outside the area in the 83rd minute.
Van Gaal was concerned about Mata limping and considered a change which would have seen the 27-year-old removed from the action.
He said: "It is true, because he was limping at the time. We were in a better moment, so I didn't want to change him anymore.

"I had changed the shape with [Anthony] Martial in the striker's position and [Marcus] Rashford on the right wing.
"At that time, we were in a better shape, so I didn't want to change it. Then Juan scored the goal, so I'm very happy I let him stay on."
The 1-0 win against Watford was United's fourth on the bounce in all competitions.

With Manchester City, Arsenal and Tottenham losing above them the Red Devils now have a realistic chance once again of qualifying for the Champions League.
Mata has been one of the better performers for Van Gaal this season scoring five times and providing four assists in 28 Premier League appearances.
